I started a project by adding separate scenes in the project tab.. but I really find it kind of inconvenient when trying to preview the entire animation. How can I merge all of the scenes into one timeline? Can I keep all the layers separate too?

This feature does exist in TVPaint 10, but as I don't know what your version is...
