Compressed or Uncompressed Quicktime Best For Importing?

I'm currently using TVPaint as a title generator for imported QuickTime files. I've noticed that every file is converted to a "custom" format upon importing into TVPaint. To get the optimum compression and quality, what do you recommend for both importing formats and exporting formats? Is it better to bring the files in uncompressed, or does this matter?
Right now I'm pretty happy with exporting using Sorensen 3 - files are very small and stream almost immediately. But, I've been told that the new H.264 format might be even better. What do you think?
