TVPaint registering scanned animation paper peg holes

Hello,
I've always wanted to purchase TV paint but because TVPaint doesn't have a easy solution for registering animation drawings that are scanned in it isn't a viable option.
For traditional animators we currently use s program called Flipbook Digicel and put black tape on our scanner head so that the peg holes show up black. This works OK, but it has its own issues.
I know there is a pixel tracker solution for TVPaint, but its cumbersome and complicated. Also it doesn't appear to have very accurate alignment. Does TVPaint have any plants to automate this process and offer better alignment accuracy? If so I'd love to hop on board with TVPaint and recommend it to my fellow animators.
