Your issue is not caused by the layer type. "Background layer" is not a different type of layer then "anim layer" its just an animlayer with a few different presets. Your problem seems that something is causing your layercursor(playhead) to skip ahead... no idea what... could eve...

I think your problem lies in your choice of source and on what layer you are applying the FX if you apply the fx on the layer itself, then the keyframer will add a 0% on top of the old layer which results in just having the old layer and at 100% it will double on top of the old layer So try apply it...

TVPaint is likely hiding the "modify project panel" somewhere.

This kind of mysteriously hiding panels behaviour is new since v12 allows floating panels.
i don't think there is a fix.
